Godzilla vs. Kong pits two of the world's most feared monsters against one other in a fight that might decide the destiny of the whole planet. Jia, an orphaned child with whom Kong has created a unique and intense relationship, joins Kong and his guards on a treacherous adventure to locate his rightful home. However, they find themselves in the path of a Godzilla infuriated and wreaking havoc on the planet. Unknown factors sparked the titanic showdown, but it's merely the beginning of the Earth's deepest mysteries.

In 2024, five years after Godzilla defeated and killed his alien foe Ghidorah in 2019, he and Kong are the only Titans on Earth. Skull Island's climate has become unstable as a result of a storm generated by Ghidorah combining with the storm cell that surrounds the island perpetually, forcing Monarch to confine Kong inside a dome-shaped facility that replicated the island's environment, with the assistance of an orphaned young Iwi girl named Jia, who is deaf and can communicate with Kong via sign language.

After the assault, Godzilla was no longer considered as humanity's savior. Madison Russell, a teen who listens to Bernie's podcast, is anxious about the recent Godzilla assault at her school. When she attempts to reason with her widower father Mark (who is also the Monarch's director) about the source of Godzilla's rampage, he ignores everything she says, merely stating that animals, like humans, may evolve. Madison later enlists her closest friend Josh Valentine to assist her investigate Godzilla's rampage and uncover Apex's secrets.

Because Skull Island can no longer hold him (due to Kong's size), Nathan proposes using Kong as their navigator to bring them to the energy source. In the end, Ilene agrees to help halt Godzilla's rampage and locate Kong a new home when Nathan persuades her to do so.

It's Maia, Walter's daughter. Maia, Nathan, Ilene, and Jia are all on board a modified barge with a lightly sedated Kong chained up to keep him from getting away. One rainy night, Kong gets agitated and restless. Jia calms him down by letting her and Kong touch fingers in solidarity while Kong signs the word "home" much to Ilene's surprise. The next day, Ilene tells Nathan about how she raised Jia as her own daughter after dangerous and unpredictable storms wiped out most of the Iwi and her parents. Jia was the only survivor because Kong was the one who kept her safe, which led to the two forming a bond.

Titan attacks the army and caps the barge, just avoiding drowning Kong and the other passengers. Ultimately, Nathan manages to save the passengers by loosening Kong's chains and allowing him to swim to the surface and flip the barge, freeing him from his captor's grasp. On a nearby aircraft ship, Godzilla joins Kong in combat. Fighter planes must divert Godzilla long enough so that Kong can force him back into the ocean. Godzilla snatches Kong by the tail and drags him into the ocean, where he intends to drown him in an attempt to evade the atomic bomb.

When Nathan and Ilene realize that Kong will not be able to survive in the cold and that they will not be able to return him to Skull Island, Nathan inquires as to whether Kong will go through the tunnel if he believes there are others like him down there. Ilene responds by telling Jia to inquire as to whether Kong's family may be down there, prompting the Titan to enter the tunnel and the teams to follow him in their HEAVs.

During this time, Madison and Josh come into Bernie, who recognizes Madison as Mark's daughter and decides to assist them with their inquiry since they suspect Apex was involved in Godzilla's shift in behavior. With Bernie's help, they infiltrate the devastated Apex facility, only to discover that the "eye" Bernie had mentioned before is no longer there. As they investigate a mysterious facility deep down, the gang is mistakenly imprisoned inside and carried via an underground conduit to Hong Kong in an antigravity transport vehicle transporting Skullcrawler eggs.

They come face to face with Apex's ultimate weapon, "Mechagodzilla" a mechanical Godzilla led by the late Dr. Ishiro Serizawa's son, Ren Serizawa. Once the mecha is fired up, Walter sends in a massive adult Skullcrawler codenamed "Number 10" to put Mechagodzilla's Titan-fighting powers to the test. As the Skullcrawler approaches Madison, Josh, and Bernie, Mechagodzilla captures and restrains it before severing it with a massive red energy beam. The mecha immediately shuts down due to power supply constraints.

Kong and Nathan's squad set off on their journey after discovering a majestic stone temple that belonged to Kong's ancestors. As they make their way inside the building, they come across remains of a previous fight between Kong and Godzilla's species, and Kong finds an ancient axe made from the dorsal plate of a deceased member of Godzilla's race. It is possible that this power source will also recharge Kong's axe. Maia and the Apex team use spider-like drones to retrieve the power source and transport it back to their Hong Kong headquarters, despite Ilene's concerns that Apex cannot just take possession of the find of the century on their own terms. When Maia's guards open fire on Nathan's team, Kong cries furiously in response. When Godzilla discovers that Mechagodzilla has been activated, he immediately heads for Hong Kong.

Godzilla enters the city and, recognizing Kong's presence in the Hollow Earth, uses his atomic breath to bore a tunnel through the biosphere, causing the temple to collapse. While Kong and Nathan's team fight off a flock of Hellhawks, Maia and her team try to flee in their HEAV, only for Kong to grab it on their way out and, despite Maia's attempts to shoot him in order to flee, he instantly crushes the aircraft in his hand after peeking inside to make sure Jia, Ilene, and Nathan aren't in there, killing Maia and her crew.

Kong accepts Godzilla's challenge and, with his axe in hand, makes his way through the hole made by Godzilla's atomic breath to Hong Kong, followed by Ilene, Nathan, and Jia in their HEAV. Kong fights Godzilla again when he arrives in Hong Kong, this time gaining the upper hand over the Titan to the point where he shoves his axe down Godzilla's throat to prevent him from firing his atomic breath. Kong discovers that his axe can not only block but also absorb Godzilla's atomic breath and uses it to harm the Titan in the thigh, however Godzilla takes the axe and discards it. After dodging and evading Godzilla's attacks with the help of Hong Kong's buildings and superior agility, Kong retrieves his axe before unleashing an explosion that knocks both Titans back, leading Nathan to believe Kong has won the second round.

Kong and Godzilla both heal and get back on their feet, with Godzilla on the prowl for Kong, who has taken refuge atop a building to avoid the Titan's attention. When Kong throws a construction crane into a building, it distracts Godzilla to the point where he ambushes him from above and places the Titan in a chokehold with the intent of strangling him, only for Godzilla to break free and unleash his full fury on Kong, eventually dislocating his left arm, slashing Kong with his claws, and even stomping on his chest twice, despite Kong's attempts to force Godzilla off of him by punching his wounded thigh The vanquished Kong fiercely roars in defiance against Godzilla after being restrained and held down by the monstrous monster in a display of dominance.

Godzilla is so taken aback by Kong's power and ability that he spares his life before walking away, leaving him still alive but severely injured.

Because of the combined impact of the energy source and the Ghidorah's brain networks, Mechagodzilla suddenly goes berserk, slaying Walter with a sweep of its hand and electrocuting Ren, all while Walter is blinded in the process. Ghidorah's consciousness takes possession of Mechagodzilla, which escapes from the Apex facility under Victoria Peak Mountain in order to evade Godzilla. A rocket barrage is launched by Mechagodzilla at Godzilla before the two engage in combat.

While Josh and Bernie try unsuccessfully to deactivate the rampaging robot remotely and Madison tries to summon Mark for assistance, Godzilla and Mechagodzilla battle. At one point, both fire their energy beams at each other, which lock together, only for Mechagodzilla to win, knocking Godzilla over and burning him. While Mechagodzilla proceeds to overrun and thrash Godzilla, Nathan, Ilene, and Jia approach an unconscious Kong, where Jia notices his pulse diminishing. Ilene explains that they are unable to produce a charge large enough to restart Kong's heart, but Nathan, remembering Maia's earlier statement about the HEAVs producing a charge large enough to power Las Vegas for a week, flies the remaining HEAV onto Kong's chest and sets it to self-destruct, detonating the craft and releasing a massive electrical charge that instantly revives Kong.

Kong watches Godzilla battle Mechagodzilla on his way to visit Jia. Kong first doubts Jia as he sees Godzilla smash Mechagodzilla, but Jia ultimately reveals that the robot is the "real" danger. Before joining the battle to help Godzilla with his dislocated leg, Kong accepts and puts his animosity aside.

To save Godzilla, Kong climbs atop Mechagodzilla and diverts its red energy beam into the air, thereby preventing Godzilla from being killed. Godzilla aids Kong in the battle against Mechagodzilla after realizing that Kong saved his life and realising that he is not an adversary.

The two Titans work together to stem the tide, but the robot proves to be more powerful than their combined force and defeats them. Kong reclaims his axe, which he had lost during his previous encounter with Godzilla, and strikes numerous hits on Mechagodzilla, but his weapon, having lost its charge, is worthless against the robot, which tries to kill Kong with its tail drill. All appears lost for Kong and Godzilla, while Bernie, recognizing he and the others have no choice but to drink, takes out a flask of bourbon and suggests they all have a drink. Josh, on the other hand, takes the flask from Bernie's grip and short-circuits Mechagodzilla's controls by dumping the contents of the drink all over the control panel, causing Mechagodzilla to halt for a brief while, allowing Godzilla and Kong to regroup and reclaim the upper hand.

When Godzilla sees Kong wielding his axe, he supercharges it with his atomic breath, enabling Kong to dismember Mechagodzilla limb from limb and pull off its head before holding up his prize and settling down to rest.
